At the climax of the battle, both Itachi and Sasuke run out of chakra. However, Sasuke reveals that his actions up until now were only a preparation for his final jutsu. Using the powers of nature, Sasuke unleashes his new jutsu Kirin against his brother. Unable to evade the lightning, Itachi seemingly falls, but his body was guarded by a mysterious jutsu called Susano’o. His final attack repelled, Sasuke stands speechless, when a sudden abnormality occurs within him.

Naruto and his comrades find themselves held up by Tobi, whose strange jutsu is more than just a simple genjutsu. To counter the jutsu, the team use Shino’s Parasitic Insects, but its wide-range attack fails to reach the target. Zetsu suddenly arrives at the scene and reports that the battle between Sasuke and Itachi has ended. Tobi and Zetsu then disappear as if to mock the shocked Leaf ninja. Using Hinata’s Byakugan, Naruto and the others pinpoint the battle’s location and hurry toward Sasuke.

In the Akatsuki hideout Sasuke comes face to face with Madara. Announcing himself as Itachi’s accomplice from that fateful night, Madara goes on to tell Sasuke the truth about Itachi that he could never have known. But the startling revelation proves too much for the weakened Sasuke, and he gasps in confusion. Madara claims Sasuke is obligated to hear, and he begins the true story of Itachi, starting with the history between the Uchiha clan and the Senju clan from long ago.

The Uchiha clan was plotting a coup d’etat. The story as told by Madara leaves Sasuke at a loss for words. Because of his gifted talent, Itachi was forced to suffer, torn between his loyalties to the Leaf Village and the Uchiha clan. Traumatized by the experience of the Great Ninja War at a young age, Itachi grew up to wish more than anything for the peace and stability of the village. But a fate too cruel awaited him. The entire mystery behind the night of the Uchiha massacre is revealed. Sasuke comes to realize for the first time his older brother Itachi’s true intentions.

Flame from the Amaterasu still remains on the battlefield as Naruto and his teammates continue to search for Sasuke. But despite the search team’s best efforts, they cannot find any trace of him. Judging they’ve done all they can, Kakashi decides to pull out and return to the village. Meanwhile, having learned the truth about his brother, Sasuke refuses to transplant Itachi’s Sharingan into his own eye. Sasuke sets as his next goal the destruction of the Leaf Village, and sharing their common interest, joins forces with the Akatsuki.

The Taka split up with the Akatsuki to hunt down the remaining Tailed Beast. At the Land of Lightning they go up against Killer Bee, whose attack utilizing Lightning Style and seven blades proves to be more than a match for them. To make matters worse, Sasuke receives critical injuries from Killer Bee’s special attack using the Tailed Beast’s chakra. The Eight Tails reveals its true form, and in the midst of certain doom a new power emerges within Sasuke.

The Leaf ninja fail to capture Itachi and also lose track of Sasuke. Calling off their pursuit, the team is heading back to the village when an urgent assignment from Lady Tsunade comes in. The mission stems from a treaty between the Third Hokage and the En no Gyoja of the Tsuchigumo Clan. Following the last Great War, the Third Hokage promised that in exchange for forbidding the Tsuchigumo Clan’s use of a powerful jutsu, the Leaf would provide aid if the clan were in danger. Led by Captain Yamato, Team 7 arrives at the fort that came under attack. There, Naruto fights a mysterious man named Utakata.

Naruto and his teammates are assigned to escort Hotaru, En no Gyoja’s granddaughter, to the Tsuchigumo Clan’s village located in the mountains. But Hotaru’s mind is still attached to Utakata, who left after Naruto’s arrival. Admiring Utakata’s strength, Hotaru wished to become his student but was rejected. Meanwhile, having failed in their attempt to steal the forbidden jutsu, the Magaki Troops, bounty hunters led by Shiranami, plan their next move. But battle ensues when they suddenly come across Utakata.

Having arrived at the village, Hotaru parts with Naruto and his team. But the Magaki Troops are one step ahead and threaten Hotaru to hand over the forbidden jutsu. Utakata appears, and Shiranami recognizes him as a bounty listed in the Hidden Mist’s bingo book. Meanwhile, Naruto returns to the Tsuchigumo village to check up on Hotaru to find that the villagers are not even trying to look for the missing Hotaru. Angered by their cold attitude, Naruto decides to search for Hotaru himself.

Yamato and Sai recognize their opponents as trackers from the Hidden Mist Village, but Naruto attacks without questioning. The Hidden Mist demands Utakata be handed over to them in exchange for Hotaru. Yamato refuses, believing such compliance would interfere with their own mission, as Hotaru would most likely follow Utakata. Just when battle looks imminent, Tsurugi, leader of the Mist tracking unit, breaks in. To avoid an unnecessary fight, Tsurugi strikes a deal with Utakata and Yamato.

Hotaru is brought back to the fort in Mount Katsuragi. Naruto, outraged to learn the forbidden jutsu was embedded inside Hotaru, demands an explanation from Tonbei. But it was none other than Hotaru herself who wished for this. Realizing the Tsuchigumo Clan no longer has the strength to safeguard the jutsu, Tonbei confesses that the late En no Gyoja, who wished for his granddaughter’s well-being, left behind the means to extract the forbidden jutsu from Hotaru. But not wishing to destroy the forbidden jutsu, Hotaru confides to Naruto that her missing clan member Shiranami might just be able to protect the jutsu.

Believing Shiranami’s story, Hotaru writes a parting letter addressed to Utakata and leaves Mount Katsuragi. Meanwhile Naruto, still searching for Shiranami, falls into the Magaki Troops’ trap but manages to escape thanks to help from Utakata. The two come to the realization that Shiranami, the man Hotaru was seeking, is in fact the bandit who attacked Mount Katsuragi. Fearing for her safety, Naruto and Utakata work together to search for the disappeared Hotaru, leading them to the Tsuchigumo Clan village that is now horrendously transformed by Shiranami’s jutsu.

Naruto and Utakata successfully enter the Tsuchigumo village thanks to help from Sakura, Sai, and Yamato. Utakata senses the chakra filling the atmosphere and terrain behaving oddly, and together with Naruto, they enter the cave where the anomaly is originating. Inside, Shiranami has restrained Hotaru with his wordbind jutsu and is in the process of activating the Forbidden Jutsu using outside force. Shiranami, who has betrayed Hotaru and is using her as the vessel for the Forbidden Jutsu, infuriates Naruto. Despite their efforts to stop Shiranami, Naruto and Utakata are caught by the wordbind jutsu.

Hotaru, under the control of Shiranami’s jutsu, uses the Forbidden Jutsu against Naruto and Utakata. Shiranami trembles with joy, having witnessed the power of the Forbidden Jutsu, while Hotaru is consumed by deep despair. Completely shunning herself, Hotaru breaks away from Shiranami’s control and lets the Forbidden Jutsu go out of control. Realizing the entire area will blow up along with Hotaru, Shiranami escapes. Entrusted with Hotaru, what course of action will Utakata take?

Returning from the mission, Naruto recollects his strange encounter with Itachi. What did the now deceased Itachi wish to tell him? As Naruto ponders this, Kakashi makes an abrupt visit. Without explanation Naruto is summoned to the Hokage residence, where he receives shocking news. Meanwhile, Sasuke hands over the captured Eight Tails to Tobi. Sasuke then intends to leave for the Hidden Leaf Village following his recovery. Seeing this, Tobi recalls the conversation he had with Sasuke.

Naruto wanders the streets of the Leaf Village, grief stricken over the death of Jiraiya. Unable to overcome his feeling of loss, Naruto traces back through his memories of Jiraiya. What can help the heartbroken Naruto get back on his feet? Meanwhile, Tsunade is also shaken by the death of her closest friend and ally. But when Fukasaku entrusts Tsunade with the information about Pain left by Jiraiya, she vows to find the clue to defeat Pain.

Naruto and his friends successfully decipher the code Jiraiya left behind with the help of some information Naruto has. The crew immediately calls Fukasaku over, but the message is not enough to solve the mystery of Pain. They are obligated to wait for the Rain shinobi’s interrogation, as well as the autopsy of Pain’s body. When Naruto implies that he is determined to avenge Jiraiya’s death, Fukasaku makes an unexpected offer.

At Mount Myoboku, Naruto begins his Sage Jutsu training under Fukasaku. The first challenge is “Don’t move.” Fukasaku explains that an extensive amount of time is necessary in order to take in nature energy. This doesn’t sit well with Naruto, as his time in training is limited. Fukasaku then suggests a secret measure to cut down on the required time, but this training method poses a serious danger. Will Naruto be able to carry out his training? And what does it really take for one to become a Sage?

Naruto continues his Sage training at Mount Myoboku, but with very slow progress. Fukasaku runs out of patience and suggests they move on to the next training. Naruto is fired up to learn that Jiraiya went through the same harsh training in his younger days, but will he really be able to achieve the Sage Mode? Elsewhere, members of the Taka recuperate, having hunted down Eight Tails. Jay, a ninja from the Land of Lightning, secretly monitors their activity, and the Raikage is furious to learn of the kidnapping of his little brother, who harbors Eight Tails.

Shikamaru and the others wait for the information Jiraiya brought back to be analyzed. The Hidden Leaf ninja continue their data analysis, when disaster strikes the village—the Six Paths of Pain have broken the Leaf’s defensive barrier to begin their assault in broad daylight. The invasion takes the people by surprise, and chaos breaks out in the village. The Leaf ninja fight back, but Pain’s attack proves to be all too powerful. Meanwhile, on Mount Myoboku, Fukasaku explains to Naruto the serious risks of the seemingly invincible Sage Mode.

The Leaf Village is under heavy attack from Pain and Konan. Hearing the Akatsuki attack, Tsunade attempts to contact Fukasaku. But Danzo secretly tips off Leaf counselors Homura and Koharu who are strongly opposed to the decision of recalling Naruto. Tsunade is furious to learn the two only see Naruto as a tool for deterring war. She overrides the opposition and proceeds to recall Naruto Uzumaki as a ninja who has sworn to protect the Leaf Village.

In one area of the village, Kakashi enters battle against Tendo Pain, but he can’t keep up with Tendo’s mysterious attacks. Shurado joins the fight, and Kakashi struggles with the two-on-one disadvantage. But then, Choza Akimichi’s squad races over to save Kakashi from his predicament. While they all fight, Kakashi realizes that Tendo’s power is the magnetic laws of attraction and repulsion, and he teams up with Choza and his son Choji to carry out a plan to defeat the two Pains. What is the weakness Kakashi has figured out of regarding Pain’s jutsu?

The Leaf Village is under heavy attack from the Akatsuki. Underneath the village Danzo takes action to achieve his ambition. Meanwhile, searching through the Rain ninja’s mind, Inoichi Yamanaka is about to stumble upon valuable information. Shizune arrives and the two share their data to unravel the mystery surrounding Pain’s identity, when Chikushodo and Ningendo suddenly attack the Intel division. In place of Inoichi and Shizune, who must hurry to the cipher corps, Ibiki and his Anbu Black Ops troops face down Chikushodo.

Konohamaru, Moegi, and Udon are shocked to see the disaster that has struck their home village. But to fulfill their duties as genin, each races out to direct the villagers to a safe location. While Konohamaru rescues people from under the rubble, he runs into Jigokudo, one of the Six Pains. Konohamaru is in shock from witnessing Jigokudo’s horrendous jutsu. Ebisu, Konohamaru’s master, arrives at the scene and risks his life to let his student escape. Seeing his master’s resolve, Konohamaru recalls the promise he made with Naruto.

Tsunade comes face to face with Tendo Pain on the rooftop of the Hokage mansion. When Pain demands the Nine Tails be handed over, Tsunade refuses. However, Pain uses the Ningendo’s power to learn of Naruto’s current location in Mount Myoboku. Tsunade clenches at the sight of the growing number of casualties within the Leaf. But Pain, who condemns the Leaf’s arrogance as a major nation, makes the choice to deliver catastrophic damage against the Leaf Village to teach them what true pain is.

Sensing danger at hand, Naruto, along with Fukasaku, rushes back to the Leaf Village from Mount Myoboku. But what they see is the remains of the Leaf Village, leveled beyond recognition. Tsunade is enraged at the catastrophic casualties, but her chakra is already depleted from saving the villagers’ lives through Katsuyu’s jutsu. Using his Sage Jutsu Naruto learns of Kakashi’s death from a distance. Filled with extreme anger and sadness, Naruto finally engages Pain in battle!

Naruto hits Pain with his Sage Jutsu-perfected Wind Style Rasen Shuriken. Although he succeeds in defeating Ningendo, the remaining Pain quickly confronts him. Shikamaru and the other Leaf ninja want to assist Naruto by joining the battle, but now that Naruto has mastered Sage Jutsu, they would only get in his way and are forced to watch from a distance. Gamabunta, Gamahiro, and Gamaken take on Chikushodo’s giant summon creatures while Fukasaku and Shima prepare to break the Rinnegan’s link. However, time is ticking away until Naruto runs out of Sage Mode.

Gamabunta and the other toads are defeated while Naruto is captured by Pain. Naruto attempts to fight back with Sage Jutsu, but Gakido sucks out his chakra, forcing him to go out of Sage Mode. Fukasaku and Shima prepare to activate genjutsu, the same one they used to assist Jiraiya, this time to break the Rinnegan’s link. Meanwhile, to not let Shizune’s death be in vain, Shikamaru and the other Leaf ninja vow to find the real Pain. As they prepare to gather further information, Inoichi Yamanaka comes to an important realization…
