In her new role as a double agent for the CIA Sydney is intent upon destroying SD-6 within weeks.

Sloane sends Sydney and Dixon to Madrid to steal a lockbox, containing a sketch with what appears to be digital code drawn in the late 15th century by a seer, Milo Rambaldi.

Sydney and her Russian nemesis Anna memorize a 500-year-old binary code written by Milo Rambaldi before it is destroyed. Sydney and Dixon are sent on a mission to investigate a plot to eliminate the United Commerce Organization.

Will tells Francie that he's been investigating the death of Danny. Sydney learns from Vaughn that her father may also be working for the FBI.

Sydney begins to form an opinion that Jack's suspicious activities led to the death of her mother 20 years earlier creating an even deeper tension between them.

Sydney learns about the Shepard's involvment in her past. Sloane confronts the Alliance about the CIA bug and they come to the conclusion that SD-6 has been moled.

Sydney travels to Oxford to steal an ancient clock connected to the Rambaldi mystery.

Jack has to save Sydney after Sloane orders her to be tortured and killed after she is suspected as the SD-6 mole. Meanwhile Sydney tells Vaughn about her recent time at SD-6.

After Sydney's father saves her life during a mission in Havana she becomes greatful and proud but when she finds out from Vaughn that he was resposible for the deaths of many CIA agents her feelings becomes mixed.

A group of heavily-armed intruders sneak into SD-6 and take control of the building.

Sydney discovers a note left for her by her father, explaining the dire predicament: since Sloane has activated the fail-safe alarm, opening the SD-6 vault would trigger a fatal explosion.

After the assault on SD-6 by an unnamed organization Sydney discovers that rivals FTL were attacked and wiped out and their leader executed on exactly the same date.

Sydney and Dixon are dispatched to Tunisia. A Rambaldi manuscript the same one stolen by Anna Espinosa in Argentina is being held on a yacht and their mission is to retrieve it before Sark gets it.

The Department of Special Research inquires about Sydney's connection to the Rambaldi notebook.

FBI Special Officer Kendall questions Sydney before a team of interrogators.

Sydney is reunited with Noah Hicks an SD-6 agent she dated five years ago.

Vaughn confirms that K-Directorate has hired a known assassin a.k.a. The Snowman for his favored use of an ice-pick as a weapon to take out Khasinau.

Sydney and Vaughn are sent in to meet with Mr. Sark in order to catch Khasinau but soon Sydney's cover is endangered when a SD-6 representitive is sent to stop the trade.

Sydney and Dixon must go to a Paris nightclub where Sark will deliver the ampule to Khasinau. Dixon is to steal pages of a Rambaldi manuscript.

Vaughn and Sydney must destroy a Rambaldi artifact in order to save Will. Jack makes a deal with Mr. Sark and The Alliance decides the fate of Emily Sloane.

Sydney finds herself face-to-face with her mother. Will's life changes after he finds about SD-6 and Sydney's other life and Dixon is unsure if he should tell Sloane about Sydney's suspicious behavior.

Jack conveys his doubts about Irina's sincerity to Sydney who herself wishes that her mother dies for all she's done.

Kendall wants Sydney to talk to Irina because Sark has assumed control of her organization. Jack confronts Irina.

Daniel Ryan a freelance bomb maker whose bombs are impossible to defuse destroys a bank in Belfast as a calling card to The Covenant. If he fails to cut a deal with The Covenant in 48 hours he'll give notice to other terrorist groups with a bombing in the U.S.

Senator Reed Lauren's father arrives to oversee Sark's interrogation. He tells Jack that they must learn the identity of Sark's partner in The Covenant.

Vaughn and Sydney travel to Mexico City searching for the key to open the Rambaldi box.

Dixon explains to the team that a computer worm originating in Berlin has targeted hospitals laboratories and universities. They believe it's a Covenant attack. Sydney and Vaughn travel to a Berlin Goth club to find the culprit a hacker known as Cypher.

Sark takes a manuscript regarding The Passenger called The Restoration.

Sloane reveals that he found a Rambaldi text that contained a formula for an elixir that would allow The Passenger to channel a message from Rambaldi.

Sloane takes the notes that an entranced Nadia has written and pins them to a board where they form some kind of diagram.

When the mission to kill Vaughn's wife ends up putting Vaughn in the hospital Sydney decides it's time to kill Lauren. Nadia is forced to decide whether she can trust her father.

Sydney, Vaughn, Jack and Dixon are stunned by CIA Director Hayden Chase's (Angela Bassett) choice to be their new boss. The entire APO gang is trapped inside the CIA offices and Weiss saves them. However Weiss will not be returning to APO he will just be helping the others on a mission to obtain information regarding Sydney.

Meanwhile Sloane finds himself one step closer to obtaining the cure for daughter Nadia.

Sloane is distressed to learn that Prophet Five’s cure for Nadia is just as likely to kill her. Meanwhile the search for Anna Espinosa continues Rambaldi’s prophetic Page 47 resurfaces and Sydney offers Renée a job at APO.

Sydney must beat arch-nemesis Anna Espinosa to the punch when a mysterious chip found implanted in Renée is tied to Vaughn. Meanwhile Sloane struggles with ghostly visions while working for Prophet Five.

Sydney must stay undercover and partner with Sark to track down Rambaldi's final clue before Prophet Five finds it. Meanwhile, Vaughn sees daughter Isabelle for the first time, and Rachel discovers Tom's secret.

In the first part of the two-hour Finale event Reprisal Sloane takes Marshall and Rachel hostage in order to discover a crucial clue to Rambaldi's ultimate endgame as Sydney Vaughn and APO race to stop him.

In the second of two parts, All the Time in the World, Sydney and Jack must find a way to keep Sloane and Irina from putting their deadly plan into action.
